In the level Silicon Alley there's a television with Shredder talking and pointing at the camera. This is a reference to the original video game from 1989 for the NES where a similar transmission is seen after the Foot Clan kidnaps Master Splinter.
The phrase "What the shell" is used in this game. This was used in the 2003 cartoons series.
As with the original arcade game from 1989, whenever a turtle falls in a sewer entrance they will say something. For this version every character has a different phrase, only Michelangelo's dialogue resembles the original phrase of "Who put the lights out" from the original game.
One year after the release, an expansion was released called Dimension Shellshock. It was basically an arcade endurance mode. It included new stages to fight in, as well as including two new characters: Usagi Yojimbo and Karai.

After defeating Krang and his Statue of Tyranny, its severed head can be seen in the background during the final battle with Super Shredder. This is a reference to the poster for Escape From New York.
When facing Krang in his complete cybernetic suit the music is a new version of his boss battle theme from the original arcade game.
During the battle with Rat King his Footski from the arcade game Turtles in Time (1991) and toy vehicle from the action figures line can be seen in the background.
