The SNES game's manual says that a box of pizza will drain your energy, when in fact, it fully restores it.
The hover board level in the Super Nintendo version of the game was re-done in 3D using Mode-7 effects.
When playing easy mode, Splinter will tell you to challenge the normal mode when you defeat Shredder. In normal mode, Splinter will tell you to challenge the hard mode in order to be true ninjas. In the hard mode, it features the turtles flying the State of Liberty back to it's normal place via the Turtle Blimp, followed by the credits rolling while the turtles wave and smile on the Blimp, then the cast of game characters roll, then Splinter says you are now true Ninjas.

This is the first Ninja Turtles game that April doesn't get kidnapped.
The game is unlockable on the 2005 PlayStation 2 game "Teenage Mutant Ninja Turtles: Mutant Nightmares." All the music and voices are replaced.
During the level Skull and Crossbones, in the arcade version, the weather changes from sunny to stormy when entering a boss fight. However, in the SNES port, due to hardware limitations, the weather remains sunny all the way, including the boss fight in the end.
